For a number of iSpring presentations we had to insert an invisible swf into each page that contained a javascript call as part of a request by our client's IT team.

Here's my problem - they've changed around these presentations and they want different calls for different sections and a final "complete" call at the end.

We used the Flash insert button to place these swfs but they're invisible. Is there a way to remove these?

I suggest you visible FlashMovies but place them outside the border of the PowerPoint slide.
You can cycle through the objects on your slide by pressing TAB and maybe you will be able to locate your invisible FlashMovies this way.
